Each alignment starts with a ">" character indicating one of the aligned sequences. The second sequence (query) can be found in a previous line tagged with "Query= ".
Submit one single file that contains all performed alignments in arbitrary order. You can get such a file by using the "-o" option and specifying a filename when running BLAST or PSIBLAST.
